Identification of Tumor HIstory at the Clone level

IdenTHic will develop a statistical framework to construct tumor evolution history from panel-sequencing and marker data that can be used to monitor patient and identify key genetic features.
The project will develop tumor deconvolution model-based methods specific to panel-sequencing from which clonal composition can be inferred. It will then estimate plausible tumor evolution histories at the clone level through phylogenetic scenarios that integrate population size information from marker data, and develop a phylogenetic-based differential expression model where samples are mixtures of sub-populations compared at different time-points of the phylogeny. This model will allow to select the most likely tumor evolution history through model selection approaches. All aspects of the project will share the global objective of identifying driver events in the tumor evolution that can influence prognosis and resistance to treatment, hence being of direct use to help practitioner decide on treatment allocation. Models will be tested and applied on data of Multiple Myeloma patient cohorts, and implemented in a shiny R-package.
